Water is running under the ship, in the middle of the channel. The aft end of the ship is also floating, and while it's near or touching the side of the canal abaft, the water still flows around it there as well.
I'm just saying, the ship isn't completely blocking the flow of water. The middle of the channel is much deeper than the sides, that's how the ships are able to float through it.
Also, this isn't like a river with an upstream and a downstream. The canal has a general flow from the Med Sea to the Red Sea, but it's quite small.
