In the case of celiac, there is the typical, gastro celiac, and another form that is not widely discussed or known about, involving mostly neurological symptoms, and possible dermatitis issues. Headaches/migraines, sores inside the mouth on the gums, all sorts of weird, seemingly unrelated symptoms. There are tests for this, but the easiest way is to try gluten-free for 6-8 weeks...which, is the only treatment anyway.
It can also be cause by damage to the gut microbiome (bacterial flora ). Poop smell is one of the telltale signs to watch for when taking strong or long term antibiotic treatments.

I hope you realize what a nutritional train wreck your wife is! She's playing an INCREDIBLY risky game here, gambling with her health, which then falls upon YOU to care for her after the fact. She'll doubtless respond to your concerns with something like, "I've eaten this way my entire life, with no problems." The thing is, what works when you're 20 or 30, becomes less and less likely to be healthful when you are 40, 50, and so on. The body, as it ages, becomes more and more prone to nutritional problems as time goes on. My concerns about an autoimmune condition still stand, but after what you shared, your wife is playing Russian roulette with a whole host of issues, including diabetes and perhaps even early-onset dementia. This is all preventable!!
Another concern with all this is the longer this lack of attention to proper diet goes on, the greater the possibility of MULTIPLE conditions. It's hard enough to diagnose ONE condition properly, but then you factor in several, and it becomes nearly impossible for a qualified physician to help. From someone who has seen many doctors over the past fifteen years, I can tell you it's nigh near impossible to find a qualified, competent doctor, who cares enough about a patient to invest the time to truly diagnose and help. Most will see a patient less than two minutes and kick you out the door with a band-aid prescription.
And don't go out and buy a bottle of One-A-Day or Centrum. That stuff is garbage, and is avoiding the issue. This is your wife's wake-up call...she needs to face her poor choices, act like an adult, and make some serious changes. I don't care who the person is, NO ONE could look at the diet you just shared and think, "This is good for me." She has a responsibility to you, too. Don't let this slide!
Personally, I think she's using covid as an excuse, to blame her health conditions on. I think this has very little to do with her previous infection, beyond a possibility that some latent condition was triggered.
I hesitate to say this, but it bears considering, and only you...somewhat removed from the situation...can answer. The diet you described is SO ridiculous, and so potentially harmful, I can only think of one possibility for an adult to eat this way. Could it be possible she has a death wish? I ask this in all seriousness. And, honestly, you stood by and watched this happen over how many years? Don't YOU see a problem with it?

My doctor gave me a prescription for IVM, that I filled and I'm holding just in case. In the meantime I enjoy the vet version. Had been using the gel until i couldn't get it and then found out what people were talking about with the paste. Gel yes paste no. yuk. Point here ask your doctor. He may surprise you and help "you" out.
I am not a doctor.....but Taurine is something to look into. I have been taking it for a little over a year without any side effects. My covid symptoms lasted about 3 days.....I took all the IVM and vitamins as well.
Look into Medical Medium. I’ve been doing what he says and my symptoms (unrelated to Covid) have completely turned around. He is a Christian man who explains the various foods/herbs/vitamins that God has provided us and how you can use them to heal each one of your ailments. He talks about various viruses and how to flush them out. You can apply those methods to Covid, I’m sure.

What was the regimen you used?
Oh ok! I've been taking random doses just as prevention, but I still have some odd smell issues so I will try that!
Is it the apple flavored gel IVM? If it is, you can mix it with a smoothie or yogurt and she would not know it was in there.
EDIT: Just read your post on what she eats, put it in her mac and cheese!

When she's better, she should smell lots of strong and diverse stuff: garlic, rosemary, peppers, roses. Exercise for the sense.
