If I remember correctly, Mueller was hired about a week prior to 9/11 and he organised the cover-up on the WTC site. Usually, after a fire, when the fire is out, the forensics team moves in and take a look.

In the case of the WTC the first step was to ship out all the evidence - all supervised by the FBI and its new boss. The steelwork went to China.
