It's hard to conceive of a reason that a carrier would either hit a commercial vessel or allow itself to be hit by a commercial vessel. Other than incompetence, it's a potential security issue.
Hopefully there's a reasonable explanation, but I suspect at least one person is going to lose their command over this.
I don't know what USNavy officers are studying these days, but seamanship and navigation don't appear to be high on the list.
