Active duty military is only coordinated and report at a Federal level. Soldiers are still members of the States.
Two examples:
1.) The Civil War. Once the Confederate States formed, all military in the Confederate States reported to the Confederacy not Washington DC. There was a time when Grant and Lee were actually officers in the same military.
2.) If a State, like say Texas, seceded tomorrow - exactly who do the soldiers in the military from Texas belong to? At that time, it would be the Country of Texas, not the US.
The States, as members of the union, agree to allow their citizens to provide for the "common defense" coordinated by a Constitutionally-elected government.
This structure was purposefully set up to give the States the ability to pull arms from the Feds should the go to far. Our Founding Fathers were all too aware of what happened when the military was at the sole direction of a leader and took steps to allow for it to be corrected.
