By unified chain of command does he mean Trump/Biden, or does he mean chain of command from different military branches?

Military.

The chain of command leads from the President (as commander-in-chief) through the Secretary of Defense down to the newest recruits.

Pence is referring to Trump because he is still the president of the United States.
