There are multiple VC-25As.

How about following setup:

Fake AF1 takes off somewhere in the countryside. Transponder stays off. Real AF1 takes off in DC Real AF1 deactivates transponder. Real AF1 diverts to CASTLE_ROCK or to Europe. Fake AF1 takes the place of real AF1 and activates transponder. When the plane lands in Florida a double exits it, or the airport is sealed off. A fake limousine with nobody inside and darkened windows arrives in M&L.

There is only 2 VC-25A in service...if there is more they will be classified.
