If military is in charge who is the top dog?

I believe this to be the case, but am wondering if the military is in charge then who really is in charge? Can't be Lalala Lloyd Austin. If this is a military operation who would be the one running it? General Mark A. Milley? I was under the impression he was a black hat.

As of inauguration day, Trump and Pence's official pics have been removed. And two weeks later, those picture hooks are still vacant/void... IE: blank wall! Not disclosing my place of work, just personal observation
