The DS has been trying to corrupt every part of government from the beginning. They are of the scorched earth policy - leave nothing for anyone. And if you take them down, all they care about then is taking down as many with them as they can.
There are branches of government with defense in the name, but I'm not sure that they are all "military". I'm sure the military benefits from some of their work - what better way to launder money into clandestine operations than to support the military with a portion of the funding while "investigating" novel military weapons systems.
