It is illegal for them to visibly differentiate the bag from any normal checked bag (i.e. special handling tag), however they damn sure track the scanned tag closer, and get very snippy when your bag gets delayed and they cant give you an eta, and you explain that your next phone call will be to the FBI to report a stolen firearm moving across state lines.

When on a national guard competitive shooting team, our entire teams firearms got "lost" while traveling to the nationals in Arkansas.
Our Colonel told the airline that he would report to the ATF, State AG, and local law enforcement if they weren't found ASAP.
We had them (8 M16A2's and 1 M240 MG) 6 hours later.
