The "pills" were only pieces of candy... Watch the Oracle, she offers one to Neo later in the series, he refuses.

The importance of the "pills" to recognize is that they represented a choice, one of many binary choices Neo is given. Subsequently, he only ever chooses between the two options presented - he never truly thinks for himself, or escapes.
