Freemasonry is in my opinion a false light at the highest degrees however many in what are called the blue lodge or the first 3 degrees don't understand that. In Albert Pike's morals and dogma he admits that the brothers of the lower degrees are intentionally mislead and symbolism veiled in an attempt to form a facade of "making good men better" around the true purpose. At it's core their light is the Intellect, through the process of Enlightenment man will achieve god like status or what is call the apotheosis. You can see this concept painted in the capital rotunda(womb of ISIS) as the Apotheosis of Washington. The number 6 being man and the number triple 6 being mans transcendence to god. The adepts transcend the levels of the pyramid until they reach the top in which they become the missing cap stone or corner stone(stone which all corners join together).
As for JFK or anyone else who may have been associated with masonry it's hard to know for sure what they knew exactly and when they knew it. The only thing we can be sure of is that they felt so threatened by him the decided to execute him in broad day light in front of the American people.
