So that happens on all cars, if not for lazy asses forgetting to pull the plugs you would never know. It’s normal, all cars filter the water from rain down into the bottom of the door. Then it just trickles out. When it becomes a problem Is water building up with cold freezing weather. Your door panel can pop or your window stops rolling down (that’s a whole lot of frozen water though). Once the plugs are pull you’re good to go.

Are they at the bottom of the doors? I pulled them out to drain the water already but I don't want the water coming in there though. Is there a way?

When water condenses on the inside of your windows, it has to go somewhere. So I would pull the plugs and wait and see what happens.
