The main thought is:

Is JFK Jr. still using Jr. after the dad was assassinated? Wouldn't he be JFK at that point?

Not sure about that. He could certainly drop the Jr if that were to his liking, but he would still always BE the junior. So I personally don't think it's appropriate to drop it. He was still named after his father, so will always be Jr.
