Why eliminate the most obedient?

My guess would be that their plan was to punish and torture those that opposed and exposed them.

Yes, and that is not those who took the vax, though many have indeed died. I think that is incidental to the needs of the DS, except maybe in exposing them. The vaxxed that survive become their even more willing slaves.
