Without understanding the full context of the lawsuit it's hard to say why they ruled such a way.
You have to realize - Barrett and Kavanaugh are both procedural types who hold fairness above their beliefs. This can often result in pretentious overpresentation of their fairness above what is reasonable and lawful.
I don’t agree at all with the ruling, but this link may provide more context: article apparently Maine did away with exemptions for religious reasons a while back and when it came up as a referendum the voters didn’t entertain it. I think this may be an issue of the court not wanting to overrule a state
