While that's possible, it was only a possibly shutdown and a large majority of the FBI continued to work. At least 87% of the FBI was expected to continue to work without pay during the shutdown, while only 13% of FBI workers were furloughed. Nothing I found in my searches indicated that the CIA had any disruption in work during that time either. So I'm guessing that the shutdown As I mentioned, it was only a partial shutdown and only affected a number of departments that were not currently funded at the time. So I'm guessing that any such potential "program" by the FBI or CIA would have continued on the chan's at that time, not that I really believe that such a thing occurs to begin with.
