I thought an upside-down cross represented that one disciple who insisted on being crucified upside down so as not to die in the exact same way Jesus did.
That being said, there's also an upside-down cross in the original Doom game. And it's in Hell and is explicitly shown as being a BAD thing, like all the Satanic imagery in that game. Which is one of the reasons I love it and Doom 2 so much.
The upside-down cross in that game even hurts you if you stand too close to it.
