I don't think it's conflicting. The vaccine itself may disappear, but the damage it's done are staying and causing even more problem down the road. Myocarditis is exactly a typical case of this, since heart muscles regenerate extremely slowly if at all, so any damage to them could cause a lot of problems in the future, even if the thing causing the myocarditis stopped.
