Really not that hard. It would likely take several tenant finish permits so it would be difficult to connect the dots. Tenant finish projects happen all the time in occupied buildings. One crew modifying one area wouldn't be suspicious because it happens quite often. No single company or crew would modify structural components in multiple areas of the same building at the same time. It would definitely take good coordination and oversight to pull it off.
I don't think the twin towers were controlled demolition. Building 7 is where I believe it was controlled. A damaged section of the twin towers with 50 or more floors above is likely to come down because of the live loads introduced. It became unstable after the impacts. Building 7 is where the bodies were buried so to speak. They needed a diversion. You would be surprised how many tenant finish jobs are going on at the same time in those buildings.
I've seen quite a bit regarding this subject. I have worked in construction for 47 years now and I know what is possible and what's not. The twin towers were not controlled demolition in my opinion. Building 7 was, that's my opinion. Introduction of massive damage and a live load in a way that was not in the original design would bring those 2 towers down.
Regarding building 7, controlled demolition from the top level/ center of the building would create a live load that would require less input to bring subsequent levels down.
