If the White Hats had just defeated the Black Hats, without revealing the corruption of the entire system, it would just lead to being ruled under another power. And fine, let's just say this particular group did have the best interest of the people at heart, how long would that last? We know power corrupts and absolute power corrupts absolutely. We may have had a reprieve for a generation or two, but humanity would remain trapped in a matrix of misinformation.

What they're doing here is a permanent destruction of the old guard. The people need to SEE the system, so that it can be eliminated completely.
