Why would they leave the transponder on for planes doing secret weather manipulation missions so that any random shmuck could just track its location?
To give themselves plausible deniability by hiding clandestine activities within an otherwise routine weather surveillance mission. If a P3 can hold 180 pounds of cargo, which is less than the weight of a healthy adult man, then it could have seeded the storm with dry ice at the same time as it collected meteorological data -- the mission it is typically used for.
