The states can maintain their own voter rolls if they want for state elections (within reason), but during a Federal election the Federal Government has the right to supervise the election.
While the President and federal agencies cannot order state election officials on how to run elections, they CAN monitor federal elections for legal compliance and provide any resources needed to ensure election integrity. Monitoring for legal compliance means the federal agencies can check voter ID's at the polling place for eligibility to vote.
