You can tell that Flynn doesn't like Jones. Jones was testing the waters, he didn't have a reason to approach General Flynn other than to ramble off a few words of nonsense, only to walk away when he wasn't welcome with open arms.
Whenever someone see's or engages actively with someone, they turn their entire body giving their full attention. His feet never move. If someones feet are not turned towards you, they want to end the conversation and move on. Also, how General Flynn says "What?" its not because he cannot hear him, he is dumbfounded by his presence. He did not want to shake Jones hand, signaling zero respect, or gratitude of the exchange.

It's all good. Alex had 'access ' to General Flynn which is a positive thing. It's not like he didn't see him. He is very aware. I don't read that much into it.

My impression: Jones wanted to test Flynn obviously. Handshake and the question about being scared. Flynn was caught off guard/ slightly irritated by the confrontation. But being confused by "you scared, were gonna win" to me suggests Flynn knows they're actually on the same side, but AJ does not
