Jones is a gatekeeper, but he has a lot of would be anons watching. Flynn went to talk directly to those fools.

Flynn's security told you all you need to know when Jones approached him. The guy stepped in immediately, and as Jones was leaving he said; "Mossad". He knows and Flynn knows.
