There have been incidences where the government of Canada has tried to do things that the military has blocked. Also where the government has asked the military to intervene and they declined.
If protocol means "doing what the leaders tell them", then they aren't following it.
If it means "protect the Canadian people", then they are.

One example is the request made by CCP for their military to perform winter exercises in Canada. Trudeau said "yes" and the military said "no". Their feud was very interesting.
