Was he ever accused of putting viruses on Windows? I actually don't remember at that time though I wouldn't doubt his guilt.

No. However, Microsoft's decisions made windows more vulnerable to virus and malware than it should have been. Microsoft also, as far as I know, never sold its antivirus software but gave it away for free to prevent users from switching to Mac or Linux.
