Ebola is not likely but cholera is - caused by contaminated food and water. There's virtually no way for people to stay clean or even wash their hands. The portapotties are overflowing and can't be serviced, so as the floodwaters flow through the mud these people are walking through, absolutely everything is getting contaminated with feces. That's how you get cholera and it could be what they're seeing.
