The "Wailing Wall" is simply the remaining western retaining wall for the platform that held the Temple above, which, as you note was completely destroyed with "no stone left upon another" by the Romans. The Wailing Wall is not part of the Temple, but the closest the Jews can get to the site of the previously existing Temple and Holy of Holies (actually the tunnel portion to the north of the plaza is the recognized closest).
Matthew 24 As Jesus left the Temple and was walking away, his followers came up to show him the Temple's buildings. 2 Jesus asked, "Do you see all these buildings? I tell you the truth, not one stone will be left on another. Every stone will be thrown down to the ground."
