The person who took out the cop who looked like JFK messed up. He was supposed to kill him with a single shot to the back of the head. The bodies would then be swapped and the doctors at Bethesda would get to see the look-alike with the single gunshot as required by the script.

This explains how JFK started out in a smart coffin in Texas but arrived in a plain one at Bethesda.
