They're heating it up. Those flashes of light are caused from static electricity when the microwaves hits the water vapor. I was in electronic warfare and that is frequencies, You can also see the same effect right above our head's everyday when they hit the chemclouds, you can see the ripples.
Wouldn't we be able to detect microwaves being used in large enough magnitude to notice if they were doing this. It would be difficult to hide.
No. You can't see microwaves, you can only see their effects.

It's called an antenna. We use them because they provide gain. That is, they concentrate a small amount of signal, into a larger amount of signal, so it can be detected.
Then you hook it up to a radio.
Now you don't need your eyes you can use your ears to find signals.
