They had a team of undercover agents slowly surround him in a library. Two agents distracted him while another agent grabbed his open laptop, while yet another agent tackled him before he could close the lid and instantly encypt everything.
This is a good recount from someone that actually interviewed Ulbricht before he was arrested.

A few weeks before he was caught, there was a huge DDOS type attack on various nodes on TOR. Many believe that they DDOS'd certain nodes to force traffic through ones they controlled. That is what was used to figure out who he was.
However, since that is not exactly legal, they then constructed a case backwards to get him. Hence the fake "he was trying to hire a hitman" narrative that died at trial.
