The premise is that JFK Jr., someone who had immense resources available to him, wanted to present himself as dead after fearing for his life, being made aware of an impending assassination attempt.
Whatever government agency, be it military intelligence or the secret service, would have clearance to put him under protection, affording him a new identity and providing the "evidence" of his passing away.
Your "they found his body and cremated it" factoid doesn't negate the premise.
