He removed all the frets off his P bass neck and filled the gaps in, so they were similar to phantom frets.
Depending on what you're trying to do, I'd just buy a loaded J bass body off The Stratosphere or something like that. Remove the faceplate (as Jaco did). If you're not into modifying a neck, Fender does sell them fretless with phantom frets, and so does Warmoth.
Then all you would have to do is get some tuners, bolt the neck, and set up the guitar afterwards. It would probably save you some money if it's within your skill set. If the pickups arent to your liking, Seymour Duncan makes special Weather Report/Jaco pickups.
