Not really sure if your question got answered (about how they can use commercial flights without people realizing) since I don't have time to read this entire thing, but although there definitely major "geo-engineering" science projects which openly admit what they are doing (billions in funding, and many special purpose flights)... they also just use regular commercial flights for some purposes, but they don't have any special sprayers or anything... they just use fuel additives and pilots/crew are none the wiser.
Ever wonder why jet fuel formulations are classified? Thats why. The particles are just in the regular exhaust. Air traffic control gets guidance on flight levels, etc... they can tell planes to fly higher or lower, or route a little more over certain areas... they never really know where the data comes from, the computers just tell them where they would prefer the planes to fly, and they just do their jobs without thinking (not that they are doing anything wrong, for the most part there are so many flights that it is necessary to space them out and use airspace well anyway, just so happens that it works great for other things too).
The sample of fuel? Before it goes in the airplane my guess is it would in the fuel truck? But if you worked on a tarmac refueling planes I would think you would know that.
The trucks don't carry the fuel. They pump it. Why not ask me what I know? The tanks you see are small reservoirs for getting the delivered weights topped off correctly. The fuel comes from across the airport in those huge white tanks. You drive up to the airplane, connect the hose into the valve in the ground, then connect the truck's hose to under the airport wing. Spillage is uncommon but happens. Older aircraft can sometimes slowly drip and leak. It would be zero problem to get a sample.
