The incoming President, VP, National Security Advisor, and possibly a couple others would be briefed on these programs before their first day so they don't go in blind. POTUS-elect would likely be briefed separately, posibly with the current POTUS and NSC.
No they don't. The President runs the Executive Branch, and can access any information they have or produce. That doesn't mean the Deep State won't try to hide that information from the President.
Now, POTUS can not access (without permission) confidential information from the 2 other branches of govt, but they are not technically (legally) classified under the DoD/Executive Branch system. The other branches have their own confidential requirements. They are not allowed to create or declassify executive branch classified documents either.
CONgress or SCOTUS could create their own confidential data, and even label it as a Special Access Program - but it is completely different from the Executive Branch SAP programs/info.
