We've all been assuming the sealed indictments are for the bad guys... what if almost every one of them added since Jan 2020 are intended to railroad the good guys? There can be any number of reasons a court requests for a seal on legal proceedings. There are sealed documents used for investigative purposes such as search warrants and wire taps. Witness protection is another reason a court may request a seal - such as with minors or others involved in investigations or proceedings that public exposure may endanger. This is especially true with trafficking cases that can involve numerous perps and victims. Some of theses sealed cases are issued by magistrates and are not grand jury indictments or requests issued by judges. These sealed cases are a double edged sword and are a mixed bag. In the name of protection there is room for abuse. When legal proceedings are not accessible for scrutiny by the public there is no oversight or accountability. This is a recipe for tyranny.

These indictments are recorded separately in each state and district. They would have to manipulate every judge (especially the ones President Trump appointed) in every federal district court across the entire nation. Seems like an insurmountable task given how detailed this cleansing plan is.
No, not every, and yes the infiltration is deep depending on state, especially problematic in the legal system where the motto has to be: got to go along to get along. Judges are asked to run for election or they are appointed. The boys in the back room get to chose, that you should know.

How long does one sealed indictment take from being added to the database to have it marked “processed”, which I would assume at the end, would have some sort of outcome against someone who’s being prosecuted. This seems to be progressing similar to how Rudy G cleaned up NYC and the mafia. A giant sting operation was sprung with sealed indictments where many mobsters were giving up info for lesser sentences.
Most mobsters never saw it coming because when a Sealed Indictment is properly processed through a non-corrupt court, there are no leaks.

How does the court system process all of these if they become unsealed?
I suspect that many of these people will be considered an "Enemy Combatant". Hence the reason a large court house was built in Guantanamo.
The military has the manpower and efficiency to process these crimes very quickly.
