Nah the ride height of the pro shouldnt be enough to be an issue. We had a brand new 4runner that had a bad front diff. Try locking it in 4hi and drive it down the road at 55 or so and if the vibration is almost gone then youll probably need to have the front diff looked at

Is it lifted at all? Leveling kit? If the diff drop wasnt put in itll vibrate. Honestly they all have some vibration though.
