The other mics ARE smaller and closer, so our brain automatically assumes all the mics are similar in size, and there is no visual context to tell that the grey mic is different except when Joe's hand is in front of it. Then just a second later, his hand is no longer in front, so our brains jump right back to thinking all the mics are similar, which creates the main illusion that Joe's hand should never have been able to be there in the first place.
The Illusion is then strengthened at 0:15 when c.G.I. Joe takes 2 steps back, and 1 step forward then the camera begins to zoom in nice and slow so it's hard to notice, giving the illusion Joe is back in the same spot, but in reality he's moved a step back so NOW his hand will be behind the grey mic where we expect it at 0:25.

Nope it's literally just the microphone being at his waist level for a few seconds before being repositioned. It's a little hard to understand without watching both angles but it will make sense if you watch it enough times.
The microphones are shotgun mics. They're meant to be under a person and held on a boom. They are meant to extend past a person, not held to the person's face. What you're seeing is shotgun mics held at his knee level. These types of mics are meant to get past loud noises.
The top of his head is not missing. It's overexposed due to overcast.
Interestingly enough, as a vfx guy, the things that actually look greenscreened are the mics. They have green spill all over them. What I would wager is they had some junior vfx guy add the mics into the shot and he thought he’d add some “realism” by having his hand break the plane in front the the mic and did some roto work. Because the mics are definitely way too large when they get behind his hand, like way too large.

Have you ever worked on a film set? The mics mufflers make them look really funny even in real life. Couple that with overcast lighting with a shitty broadcast compression and you get this.
There are instances where he is on a set, mostly the ones in the White House taking the shot. Those are all green screen and fake lighting. This is not one of them.
You can't try to believe something into existence. That's not conducive to our cause. I've worked on many film sets and all of our shots where we accidentally capture a boomed shotgun look like this.
